The American Humanist Association's website says:

"The Humanist of the Year award was established in 1953 to recognize a person of national or international reputation who, through the application of humanist values, has made a significant contribution to the improvement of the human condition."

So: Humanism isn't only skepticism of religion, and just being an atheist doesn't qualify you for Humanist of the Year. As above, humanism is about the "dignity of every human being," and the award is for making "a significant contribution to the improvement of the human condition."
The organization is being consistent in its principles. There's no hypocrisy here.
Also, being transgender isn't a belief system.
